The Littles are being hunted by Dr. Hunter, a scientist, determined to discover a new species of little creatures. When Dr. Hunter comes to Henry's house under the ruse of looking for rodents, he manages to capture Tom and Lucy Little in his vacuum. Henry, along with Grandpa Little and Dinky, attempt to rescue Tom and Lucy, but it is not until they get the aid of other Littles, that they all get out safely.

Henry's parents find a statue of King Ioda of the Lost City of the Littles. Dr. Hunter wants a look at the statue's inscription, and so do the Littles. Hunter steals the statue and deciphers the inscription. He learns that the statue will "sing" a song that will draw all the Littles who hear it to to the Lost City. When Hunter activates the statue Grandpa tries to warn the Littles, but they are too late. Henry helps the Littles retrieve the statue and uses it to destroy the City before the Littl

In wanting to join an exclusive boys club, the Fire Wheels, Henry almost gets hurt trying to perform a dangerous stunt, a task that was requested by Mike, the club leader. Next, Henry is asked to spend the night in a haunted house. However Tom and Lucy find out that Mike is not intending to let Henry in the club, but instead, plans to scare Henry out of the house. With the help of Grandpa and Dinky, the four Littles go to Henry's aid and give the boys a taste of their own medicine.

When it gets too risky for the Littles to continue watching movies in the Bigs' theater, they decide to make their own movie using Henry's home movie camera. They decide to produce "The Littles Wizard of Oz" starring Lucy in the title role. Jealous that his performance wasn't as good as Lucy's, Tom decides to "lose" the film at the dump, but ends up getting it dropped in one of Dr. Hunter's traps.

Lucy, Frankie and Tom help an old woman who is blind, when her landlord plans to evict her. The landlord finds her late husband's diary which mentions that he had stashed a large amount of money in their home. The landlord tries to find the money before she does, but the Littles find it first and turn it over to the old woman. The old woman buys the house and sends the sneaky landlord on his way.

Dinky enters a Midget Models contest to win a model airplane. He wins with his entry of the smallest writing of the company name "Midget Models" and receives notice that he must go to the corporate headquarters in the city to pick up his prize. Dinky boards his rubber band driven plane and soars off to the city to claim his prize, with Tom hot on his tale to save him from certain disaster. Tom arrives just before Dinky is captured by the Big People and claims the prize mistaken for Dinky Little.

In an attempt to catch one of the Littles, evil Doctor Hunter contaminates the air duct system with poisonous gas. Tom and Lucy ignore the dangers by playing in the contaminated area and their mother, Helen attempts to rescue them. But, in trying to save Tom and Lucy, Helen is exposed to the fatal gas and falls very ill from the poison. Tom, Lucy, Dinky, Dr. Motley and Grandpa enlist the help of their friend Henry Bigg to find an antidote.

During a very rainy night Grandpa Little is telling the story of Dr. Frankenlittle's monster when suddenly swarms of huge black rats invade the Little's home! Using the light of matches they are able to scare the rats off but only temporarily. Calling a meeting of the Council to declare a state of emergency, one member, Milo, objects and selfishly keeps the community from creating an emergency plan that would help preserve everyone's food and safety.

When she gets her report card and discovers that she got a B and a C, she runs away... with Lucy Little in her pocket! Lucy in an effort to help Henry's friend, stows away with Marie. Henry and the Little community search for Marie and Lucy, all the while keeping in contact through Henry's walkie talkie.

When the Littles go visit some relatives, they encounter a girl, Angela, and her mother whose drug problem is ruining their lives. Dinky accidentally ingests some of the mother's drugs, begins hallucinating and runs off. Grandpa goes after him. Meanwhile, Angela has become despondent due to her mother's neglect and decides to take some pills just like her. Tom, Lucy and Mimi try to hide the pills from Angela, but before they can, Angela arrives and Lucy is trapped in the bottle.

The Littles children go to the forest as part of the "Little Scouts" with Grandpa and Dinky. When a bear cub is caught in a trap they rescue him and dress his wound. Henry and Marie Bigg are chasing a rabbit outside the city limits and don't see a "Danger Do Not Trespass" sign posted nearby an old, abandoned mine shaft. In trying to catch the rabbit they try to explore the mine and, instead, fall through the rotted wood framing. Fortunately Dinky is flying overhead and observes the life threatening incident. He returns home in his home-made flying machine to get help for Henry and Marie.

When a Dr. Hunter finds Dinky's plane after he and Grandpa crash, he plots to find the Littles. Although the Littles are first caught in a boobie trap, they escape and begin warning all the other Littles. Hunter figures out that Henry is hiding the Littles and enlists the help of Henry's parents. Eventually, Henry himself leads Hunter to all the Littles and says that he made a deal and that he can keep them as pets.

These nearly human creatures are known as "The Littles" and they live much as we do, in tightly-knit loving families with the same cares, worries, and joys that we share. But being so tiny in so large a world brings many adventures and jeopardies to the Littles, for something as sweet and cuddly as a household cat is a real menace to them.
